The direction that The Flash season 6 is taking with Reverse-Flash (Tom Cavanagh) retcons an important detail regarding his connection to Harrison Wells, which was established in season 1. In season 1, it was revealed that Harrison Wells was the Reverse-Flash aka Eobard Thawne in disguise. Years ago, Thawne killed Harrison Wells and took his place by copying his DNA, all as part of a sinister plot to destroy his arch-nemesis, the Flash.
Reverse-Flash is back in season 6. The new story kicked off with the Arrowverse's last remaining Harrison Wells, Nash, seeing a vision of his Earth-2 counterpart, Harry, who died off-screen in the Arrow season 8 premiere. Nash soon realizes that he's seeing "ghosts" of other versions of Harrison Wells, including season 5's Sherloque Wells and even Reverse-Flash. In The Flash season 6, episode 14, it's confirmed that Reverse-Flash is somehow living inside of Nash. After taking control of his body, Team Flash quickly work to get him contained. Luckily, while inside of Nash, Thawne has lost his speedster abilities.
It would seem that somehow various versions of Harrison Wells have merged into a single entity following the rebirth of the multiverse in Crisis on Infinite Earths, and that's why Eobard Thawne is inside Nash's body. The problem with this is that Reverse-Flash is not Harrison Wells: Thawne made himself look like Wells, but The Flash season 6 is treating the character as if he really is Harrison Wells. In season 1, Thawne explains that he murdered the real Wells and took his place at S.T.A.R. Labs. Team Flash eventually defeated the foe when Eddie Thawne, Eobard's ancestor, killed himself, causing Thawne to be erased from existence.
The Flash may attempt to explain the Reverse-Flash's return by suggesting that Thawne's decision to rewrite his DNA effectively transformed him into the new Harrison Wells of Earth-1. However, regardless of what Thawne did to his DNA, he and Harrison Wells are two different people — and the original Wells from this Earth is long dead. This isn't the first time that The Flash or its characters have forgotten this distinction between the characters though. A recurring problem that faced Team Flash in season 2 was its distrust of Harry over the actions of Reverse-Flash. Knowing what Thawne did, they all had reservations about trusting another Harrison Wells, and they eventually had to deal with this and accept that Harry was a different version of Wells. But this never should have been an issue in the first place, because Harry wasn't a doppelgänger of Reverse-Flash; he was the doppelgänger of the person Reverse-Flash murdered and replaced.
The Arrowverse started to move away from the Harrison Wells-Eobard Thawne connection after his resurrection. In Legends of Tomorrow, he had his original face and was played by Matt Letscher. Letscher played a version of the character who was a time remnant literally attempting to out-run being erased from existence. Later, the Arrowverse made a confusing move with the Reverse-Flash by giving the role back to Tom Cavanagh for season 5 of The Flash, without ever fully explaining how the character still existed in the future.
The Flash has made habits of creating confusion over Harrison Wells and Eobard Thawne and overlooking the fact that the two characters are fundamentally different, and it would seem that season 6 is guilty of this as well. Hopefully, though, The Flash season 6 will manage to offer a convincing explanation that will put to rest all the questions about why Reverse-Flash is being treated like another version of Harrison Wells — perhaps something involving time remnants.
